If staying under calorie but over sugar, will that cause me to not lose weight? 90% of my sugar comes from natural sources such as fruit.

Calories, and being at the correct calorie deficit for your weight loss goals, is what matters for weight loss.1

This is not accurate. Our bodies are switching back and forth between energy substrates all the time. You don't need to deplete glucose to start burning fat. You burn fat and glucose all day long. All you need for weight loss is taking in less energy than you burn that day. CICO8 -

No.
There are some benefits from getting enough protein for muscle maintenance, so I'd only be concerned if I were low on protein or, perhaps, shortchanging other things that are nutritionally beneficial (like vegetables, healthy fats) for fruits, which are otherwise great.
But for weight loss doesn't matter, and if your diet is nutritionally balanced, you are good for nutrition too.2 -

Nope - that's not how your body works.
If you are in a calorie deficit you will lose fat, simple as that.4 -

I went way over my MFP default sugar goal every single day, when the only added sugar I ate was a bit of concentrated fruit juice (not even the first ingredient) in a daily 30-calorie serving of all fruit spread. (The rest was from whole fruit & no-sugar-added dairy foods).
I lost a third of my body weight anyway.
Somewhere along the way, I customized my MFP diary page to display fiber instead of sugar, because IMO when you eat only negligible added sugar, there's no reason to track sugar, unless a medical condition requires it.2 -

You burn FAT at rest regardless if you haven't used up your glycogen or not.
