Fat Sick and Nearly Dead is good but not really a documentary as it a movie about changing what you do eat.

Protein Power is usually the first book I recommend
Side note: favorite documentary ever = Bigger, Faster, Stronger.0 -
+1 for Food Inc and Food Matters, although not about weight loss per se.
King Corn is another good 'un if you are interested in the food chain at all. Corn, corn everywhere ...
In Search Of The Perfect Human Diet is worth a watch but a warning ... may contain traces of Paleo
(edit) And +1 for Protein Power too.0 -

Here are two more. They both are really good and focus on new research. (Summaries from Wikipedia and both BBC Horizon documentaries which I recommend anyone to check out the variety of topics they cover.)
The Truth About Fat (original air date March 20, 2012)
Surgeon Gabriel Weston explores why so many people are piling on the pounds - and learns about new ways to fight the flab. She discovers the hidden hormones that control appetite and sees the latest surgery that fundamentally changes what a patient wants to eat - by altering how their brains work.

The Truth About Exercise (original air date Feb 28, 2012)
Michael Mosley investigates recent scientific research that could change the way people exercise, including a study that suggests many could benefit from just three minutes of high-intensity activity a week. He also discovers the health benefits of seemingly innocuous actions, such as walking and fidgeting, and learns why some people do not respond to exercise at all.

The A&E series, "Heavy" has gotten me through a lot. I think I watched it too much because they took it off of Netflix, lol!0

This isn't a documentary per se but it is an interesting video called The Battle of the Diets: Is Anyone Winning (At Losing?) .
Christopher Gardner, PhD, assistant professor of medicine at the Stanford Prevention Research Center shares his findings of a control study he did in a lecture type setting with slide show. I found it interesting to watch although it's a rather long video.
